I agree with the idea that the tracking device might be in one of her stuffed animals. Not only because of the Owen thing, but also because of when they were ransacked. Not only could it be in her animals, it could also be in her clothes and other stuff. highly doubt its in bree. back then they didnt know she would be running away, and they did the injections, like, weekly. i don't think locating devices die out in a week and need to be replaced.

Just catching up.. To answer your question, yes. I believe Gemma knows something about being tracked, tagged and/or being part of an experiment. But, it doesn't mean she agrees with it, so she might offer some helpful advice. I haven't made up mind about what side she plays for ..but I give her the benefit of the doubt.
