Well, a long shot I know. Jonas' parents did start some sort of foundation. Perhaps it connects somehow, maybe this foundation is the Foundation.

See that's the thing. There is several possiblities. 1Maybe the parents were anti-Order but pro Hoo. 2Maybe Bree's dad turned to the Wyman foundation, knowing that he could get his daughter tested for the trait without the Order finding out. 3Maybe Jonas' parents founded the Wyman Foundation while they were still involved with the order and since their deaths the Order has corrupted the foundation. I'm a fan of theory number 1, but I think number 2 is the most likely
Well they did the tests that show Bree is trait positive and Jules was trait negative.
If the ceremony is supposed to be secretive then I doubt many clinics would be preforming these types of tests.
Plus they have the same symbol that was on the boxes of medication Daniel found in the building.

My Analysis
I don't think that this foundation helps find people who are trait positive; rather, I think that it helps trait positive people become trait negative.
Look at this graph from Taylor's video.
It's pretty obvious that this is Bree's dad injecting her with CHEMICAL X! to make her trait negative. In other words, this graph tracks the progress of Bree's trait gradually disappearing from her body.
That graph was made by the Wynman Foundation (note the W.F. in the corner); therefore, it is clear that they are trying to eliminate the trait, not find it.
In other words, Bree's dad was certainly involved with the Wynman foundation somehow; at the very least, he contributed these facts to those at the Foundation. (Remember, it was Bree's dad who was giving her the shots to make her trait negative.)
