Did Bree's "Mom" set up "Dad"?
Now that we know Bree’s mom and dad are not her real parents and she will not speak to “mom”, a few questions must be raised:
1. Did “Mom” set up “Dad”?
2. Were they even really married?
3. What’s Mom’s role in the Order?
4. Where her “parents” selected by the Order to raise and nurture her?
4a. If so, why?
5. Where are her real parents - are they alive? Are they part of the Order too?
6. Was Bree abducted at birth or adopted?
Just throwing these out there for discussion.

Seriously, there are some other explanations for that. The order probably lied to Bree's mom in order to get information from her. I imagine it was something along the lines of "We are just going to pick them up for their own safety." I'm pretty sure Bree's mom had no prior knowledge that there might be gunplay involved.

Well, if it's anything like the reason on Numb3rs tonight, then it's because her dad is really...her mom's dad. Ew.
There was a girl who was part of a cult who looked a lot like Bree and her boyfriend was a dead-ringer for Daniel. They abducted her for a ceremony...to marry her off to an elder member...after she ran away, they kidnapped her mom/ sister.
Anyway, I think it's too early out of the gate yet to figure where this is headed...wonder if she has siblings she doesn't know about...

I've posted some of my theories in my post on the thread for the "My Dad Said" video, but her are my answers:
1a. Nonbiological mom, possibly, and I agree with ApotheosisAZ's theory; perhaps NB mom's captors tricked her into it by asking her about Bree's relationship with her NB dad, and from that they deduced where Bree's NB dad met up with Bree. Or probably they were more direct, and Bree's NB mom willingly told them where the NB dad was going, with the promise that they would safely return both Bree and NB dad to her
1b. Real mom, no idea, since Bree isn't clear, and we can't be sure that Bree's real mom has even met Bree.
2a. I feel that Bree's NB mom is probably not anyone special, and could be a woman who wants to use Bree's status as the chosen one to improve her status within the Order. This motivation could fit both the adoption and abduction theories. Or, her NB mom abducted/adopted her to protect her from the Order's plans, but the Order located her and her NB dad and forced them to urge Bree to go through with the ceremony.
2b. Bree's real mom could be any of the following:
* An anonymous egg donor with unique DNA
* A high-ranking member of the Order
* A low-ranking Order member with the right DNA
* A moderate-ranking Order member with the right DNA
Furthermore, her real mom could have been a birth mother and nothing more, especially if the Order whisked Bree away upon her birth. Or her real mom could have raised her for a very short while before her adopted parents/abductors took her away and crafted a new life for her.
3. Depends on whether or not they adopted her. If the Order chose NB parents to raise her, then "4" might be applicable. Alternatively, Bree's NB parents could have abducted her and raised her to be what they wanted her to be. And this just hit me: What if Bree's NB parents belong to some sort of rival Order or sub-faction of the Order that opposes the Order's intentions, and therefore abducted her? Bree's NB dad probably told her all of what he knows she really is, and that he opposes the Order's plans. However, Bree's NB mom has changed her mind (through the coercion of the Order?) and now supports the Order's plans.
4. Perhaps she is to become royalty or divinity, and the ceremony was to be the first step toward this new social status. And perhaps her biological parents could not raise her because they only provided the raw materials (sperm and egg), and never laid eyes on her. Or her biological parents are too high-ranking to have the time to raise her, and bestowed her upon caretakers.

I suspect that the Order is actually run by the women (Dendara was a temple of the Goddess Hathor), and the men are, if not exactly drones, at least a step or two down the ladder. If my theory is correct, Mr. Bree was shot because he wasn't supposed to have any contact with Bree, and his usefulness to the Order was finished anyway except as a way to shock Bree.
I think her parents were chosen by the Order to raise her and given a very specific set of instructions on how to do so. Bree was meant to become a tool for an important purpose.
Here's my wild-eyed theory about what's going on here-
There are certain positions within the Order that are so sensitive that they can't be trusted to anyone who is not absolutely known to be reliable and loyal. These would include such positions as director of the Order's intelligence service (thinking op Aphid here). The only sure way to find such people is to create them from scratch. To this end, a child is placed with foster parents (who are trained and warned to avoid becoming too close with the child). The child is raised in isolation and allowed only enough contact with outsider children to foster a sense of difference and alienation, while being encouraged to develop a strong fantasy world, with imaginary playmates and treating toys as real. The result is a person with a very weak ego, pliable and easily confused by unexpected events or situations. In an occasional case, such a person will learn to respond to stress by developing a secondary personality and allowing the secondary to deal with anything unpleasant. In Bree's case, the secondary is Cassie. She may have been a real girl who Bree saw being tormented by other children and felt some kinship with, or a purely imaginary character Bree could pretend to be when people were being cruel to her. She could watch everyone being mean to Cassie, removing herself from the pain. At first, she would know that it was just a fantasy but after years the line would have blurred and a part of Bree's mind would be Cassie. All her fears, pain, and confusion can be shoved into that little compartment and forgetten, while Bree goes on being sweet and happy in a situation that would have any normal child running away from home around age ten. Because Bree uses Cassie as a dumping ground for things she can't handle, she has no idea that Cassie exists, while Cassie is only too aware of everything that Bree sees, experiences, or thinks. Cassie is not a happy camper. Bree, never having learned to deal with negative events or emotions, has become the one-dimensional caricature of a girl we see before us. (and the haters have the nerve to call it bad acting)
When the Order has need of someone to fill a sensitive position, a candidate is selected from the available pool and invited to take part in the "ceremony". The exercises, special diet, and intense learning of useless information are actually intended to wear the subject down and weaken her already tenuous grip on reality until at some point it all becomes overwhelming and she retreats into her shell and lets the other take over for a while. At first this will be only for short periods but as the primary becomes weaker, the secondary may gain control for longer and longer times, long enough say to edit a video or throw a bag into a creek. This process is watched very carefully, and more and more stress is piled on the subject by keeping her off balance through such means as staging fake ceremonies, arbitrary and unpredictable uses of parental authority, and working up to the major disaster of the parents going missing, leaving the weak, confused, and frightened child alone in a world with which she is woefully unequipped to cope.
(Here's the part where I hope I'm wrong)
The subject does exactly what she would be expected to do in this situation - she gets into a nice warm bath and cuts her wrists. The Watchers have been doing their job, and as soon as she loses conciousness they rush in and hook up IVs (she's been getting Epogen shots to increase her chances of survival). She's allowed to regain just enough of her senses to be hypnotised, at which point the secondary personality is called forth and helped to crush the bewildered primary down into the deepest reaches of the mind where she remains, powerless and insignificant. The new primary personality will repress all memory of ever being other than the sole owner of the body, and at most may have some memory of the old primary as an imaginary friend or a character from a dimly-remembered movie. She can be convinced, through the use of hypnosis, drugs, or both, that she was a ghost or spirit and has been conjured into life by the Order, which will inspire the loyalty required in a high-level servant.
Which brings us to spring or summer '06. Op Aphid (a title given to the head of the Order's intelligence service) is beginning to seem a little unstable, and her superiors know from long experience that an artificially created personality will eventually fall apart and become psychotic or catatonic or begin to fracture into more personalities. The decision is made to convert one of the candidates and Bree is chosen. The deacons responsible for the program don't know, however, that Bree's dad has slightly subverted the agenda he was given for raising her. He's become closer to her than he should have, and allowed her a little more contact with the outside world than planned, through the internet and by allowing her to have a friend. She's still developed the multiple personality and may still be able to be converted, but she has just enough strength of personality to have a fighting chance of getting through intact and allies, which could make the difference. The death of her father could well be the acid test for Bree. I think the Order's still watching, and they'll try to find a way to separate her from Daniel and Jonas (a snake dressed as a ferret if I ever saw one).

Interesting theory and definitely right in line with some of the others discussions on the forum. It’s kind of a compelling idea – as much as some people don’t want this to happen, we may be witnessing Bree going into her cocoon, only to see the emergence of Cassie.

The Illuminati have Grande Dames, who a lot of the time, are the first faces a baby who will be programmed sees as part of the process. Maybe Bree's mom is a Grande Dame? I looked it up in Wikipedia and oddly enough, it made me think of Bree!

Haven't read through everything here yet, but i would like to point one thing out. Bree did not say "I refuse to talk to my mother for a while." She said "I won't be talking to my mom for a long time."
This does not ensure it is by her own choice.
Her mother could also:
1. be dead.
2. be hurt.
3. be missing.
4. be in danger.
5. be choosing not to speak to Bree.
6. still being held hostage by the order.
7. have some other reason..?

thought of a crazy idea:
WHAT IF... Bree is not human. She was created scientifically by the Order. AND when she says "my dad is going through this too.." it's because HE wasn't human EITHER. BUT.. her MOM is human. And her mom is like with the Order. And by 'dead' she means her 'dad' has become 'dysfunctionable'
maybe her 'dad' discovered the truth while being held prisoner at the Order's main headquarters... so somehow he ran away to find bree and tell her.. maybe the gun shot was just to scare everyone? idk.
maybe bree has superhuman powers that were going to be used at the ceremony or something.
or maybe they were going to breed her with her 'dad,' the other superhuman. and that's the 'purity bond' cuz they didn't want her superhuman genes spreading outside of the order.

This is long but supports the possibility of a code/phrase spoken by Bree's dad to bring out an alter (other personality). It talks about if someone's programming is threatened (i.e. Bree running away) then the programmer can unlock what is called The Princess Programming, which starts a battle between all the alters. Bree wanting to be left alone could be the alter not wanting Jonas or Daniel to interfere. Very familiar words were jumping out at me. Lots of symbolism in this.
"Overview Of The Princess Programming
The Omega programs prevent integrating the Multiple personalities, and they hold the body programs, and run the computers. If major tampering is done with the System, which threatens to totally wipe out the Omega programs, then one of the backup programs is the Princess programming. The princess programming is a back up program. It can be triggered several ways. One method is by astral communication between loyal alters and their Illuminati programmer. However, the main triggering factor is that the System has recognized that serious tampering has been done to the System. If serious deprogramming occurs, the Princess program with "Sleeping Beauty" kicks in. The programming is contained within a box, which is opened up upon the appropriate cues. The way it operates is that it kicks in when the handler loses control over a system. If Gatekeeper and Kitten alters have porcelain face programming, then they will get their porcelain masks back as the Omega programming kicks back in. The porcelain masks have cords back to the black princess. The black princess’s coffin has cords to Papa. The core will give her energy to the dark side, and alters who want freedom will receive very little energy. They will be very tired.
Those alters who liked the light side and freedom are now under attack. They will be isolated by walls and then incapacitated by a cocoon which leads to death. The alters who do not want to be part of Satanism will be worked over, and they will continue to be worked over until they shatter. If need be, they can be taken to the castle dungeon and played movies of torture which have been coded and entered into the mind via codes. Internal voodoo will be carried out to scare alters into complying.
The worlds will reestablish their compasses. The internal BEAST computer along with the dark princess run the show. The box which opens up, sets off the suicide programming. The Omega programs prevent integrating the Multiple personalities, and they hold the body programs, and run the computers. If major tampering is done with the System, which threatens to totally wipe out the Omega programs, then one of the backup programs is the Princess programming. However, the main triggering factor is that the System has recognized that serious tampering has been done to the System. If serious deprogramming occurs, the Princess program with "Sleeping Beauty" kicks in. The programming is contained within a box, which is opened up upon the appropriate cues. The core will give her energy to the dark side, and alters who want freedom will receive very little energy. They will be very tired.
